Commentators and scholars have varying opinions about what the letter is really about. Part of the reason for this is due to the fact that Paul writes this letter in a very delicate way. He uses subtlety and nuance and implication far more than he typically does in his letters.
Paul writes this way because he is trying to restore a relationship that has been broken. That is always a challenge, isn’t it? No one gets through life without broken relationships. Even when a relationship is rather casual—like with a workmate or classmate—a breach in it can bring lots of stress and restoring it always presents challenges.
Those stresses and challenges increase when the relationship is more personal. The relationship that Paul wants to see reconciled is between Philemon and Onesimus. Not only was their relationship personal, it was further complicated by the fact that Onesimus was a slave and Philemon was his master. Add to that the fact that Onesimus had run away from Philemon, and now Paul is sending him back.
